I was glancing through my manga and they were telling Ichigo the reason for the cafe is to find the other 3 girls who have the infused DNA. The same goes for the anime? Although I think the anime has the cafe more as a base. Anyway the point being is shouldn't Ryou and Keiichiro know all the girls who are infused with the DNA? I mean there is no way they shoot the ray gun and 5 random girls and hoped that the animal DNA fused with their DNA.

A reason this could be a plothole is in the anime they were spying on Ichigo right before they shot off the ray gun. Then in both the manga and anime while Aoyama was being attacked by a chrimia anima Ryou showed up telling Ichigo to transform. So these two events should prove that they know who the mews are. Another proof is in the manga Ryou and Keiichiro knew the fifth member wouldn't join the team. Unless they were thinking about how wolves like to be loners or they knew that Zakuro like to be a loner.

I guess they wanted the girls to find their teammates on their own.

Well, that is something that I've considered. In later episodes, though I forgot which one (sorry, XD), Ryou mentions having to "carefully select" their Mew Mew candidates. So he had to know who all of the Mews were, he was just withholding information. Which ... while it would be good for them to form bonds on their own, rather than being pushed into it, Ryou was pushing for Ichigo to find the rest of her teammates.

ah I see. Could it be from episode 12 when all the girls are finally together? I don't think it was ever mentioned in the manga.

It was either after 12, or around the time when Ryou's backstory comes out. When he explains his shifting ability to the Mews.

Plothole wise I have another one though or maybe it's something I never really understood. In episode 39 or so they randomly show an alien child looking the exact same as Aoyama. Why? What does this even imply? Just coincidence?

I think it's just coincidence. Maybe it's fansevrice for Aoyama fans who would like to see him as an alien?

Yeah, I do take it as mere coincidence as well, when it comes to headcanons, but I fail to believe it was actually intended as such XD
