Whether it's references in other Magical Girl shows or not, here's the thread to share any shout-outs and references to Magical Girl shows you see in anime, TV shows, video games and the like.
I'll start with this one from the latest Ace Attorney game.
I don't need to explain which show this one's referencing.
And now we have Persia/Pelsia referencing her predessessor, Creamy Mami.
She's trying to figure out the incantation she needs to use, and ends up quoting the one from Creamy Mami.
And speaking of Creamy Mami, we have here a reference from Tokyo Mew Mew.
In an episode of Pokemon, a pair of conspicuous cuties appeared!
In Outbreak Company, hentai DVD featuring Cure Rosetta appears.
And finally, on this week's Steven Universe, we get a Utena reference.

One of the most popular characters in Undertale is an otaku reference overdosed lizard woman, who has a particular fondness for a franchise called "Mew Mew Kissy Cutie." A franchise that has "a trash sequel ridden with Character Derailment".
Her next response is basically "lol that's a joke right?" Typical anime fan not being able to handle people liking something she doesn't.
But yea this definitely sounds like a reference to the much loathed Mew Mew ala Mode.

It's not a specific reference, but around Motherbase in Metal Gear Solid V: The Phantom Pain you can find posters of Paz the Magical Girl Idol of Peace. If you take them down enough a times a solider will remark about how expensive they are and how he wishes the person taking them down would stop.
It's a very dark, serious game for the most part so little goofy moments like that do a great job of easing the tension. Paz is voiced by Nana Mizuki in Japanese who also plays Tsubomi in Heartcatch Precure. In English she's played by Tara Strong which is worth noting if you count Powerpuff Girls as a magical girl series.
